Computational modeller of tissue dynamics

Description

The Centre for Genomic Regulation (CRG) is a multidisciplinary research centre created in December 2000, and located in the Barcelona Biomedical Research Park (PRBB). CRG scientific groups focus on understanding the complexity of life from the genome to the cell to a whole organism, and its interaction with the environment, supported by cutting-edge technologies. The successful applicant will join a team of international research project managers, and will have opportunities to work with excellent scientists from different fields in life sciences. CRG has a highly international culture, and the working language is English. The position will involve creating 2D and 3D dynamical models of spatial-patterning phenomena, including reaction-diffusion systems, gene regulatory networks and tissue growth. The project will focus on the arrangement of different tissue types within the lymph node, and the emergence of the skeletal pattern within the developing limb bud. The project involves inhouse software for finite-volume simulations, and thus requires good programming skills.

PhD - High-performance algorithms for processing genomic data

The CNAG (www.cnag.eu) started operating in March 2010 and is aimed to carry out large-scale DNA sequence analysis projects in human and other species in collaboration with researchers in Catalonia, Spain and internationally. The CNAG operates ten Illumina HiSeq2000 sequencers and has a dedicated 13 Tflop compute cluster with a 2 petabyte disk storage array, becoming one of the major Genome Sequencing Centers in Europe. The Ph.D. will take place within the Algorithm Development team, whose mission is to design and deploy practical methods to process the hundreds of gigabases of DNA sequencing data produced daily by the Center. The CNAG seeks a talented young student that is expected to establish, under the supervision of Dr. Ribeca, a research line focused on the development of high-performance algorithms for the processing of genomic data, with particular emphasis on their implementation and deployment on FPGA-based hardware architectures.

The CNAG (www.cnag.eu) started operating in March 2010 with a park of twelve second generation DNA sequencers supported by an extensive informatics infrastructure, becoming one of the major Genome Sequencing Centers in Europe. The CNAG is actively involved in collaborative research projects on a number of specific topics: Disease Gene Identification, Cancer Genomics, Genomics of Infectious Diseases, Model Organism Genomics and Synthetic Biology Genomics of Model Organisms. In addition, we participate in several consortia of networked projects such as the International Cancer Genome Consortium and EU-funded projects such as RD-CONNECT, READNA, AIRPROM, SYBARIS, ESGI and BLUEPRINT. We seek a postdoctoral analyst with a strong computational background to develop, maintain and operate data analysis pipelines at CNAG. The successful applicant will be closely involved with the RD-Connect project (www.rd-connect.eu), in the roles of data analysis and interpretation. The analyst will report to the Bioinformatics Analysis Group Leader and must be able to work independently on his/her specific tasks and as part of a team integrating a system.

PostDoc - Chemical Biology

GlaxoSmithKline I+D SL is seeking an experienced researcher (ER) holding a PhD (or equivalent) in Chemistry or Life Sciences for a 2-year post-doctoral position, who will be supported by the ParaMet Initial Training Network (http://www.paramet.eu/) funded by the EC Marie Curie Program. ParaMet is composed of 11 leading European laboratories in Parasitology from both public and private sectors. This ITN will train a novel generation of scientists in modern biology of protozoan parasite. The selected applicant will attend technical training courses in the different partner laboratories together with the other trainees of the network, will participate in the network meetings and will conduct part of his/her research in partner laboratories. GlaxoSmithKline has recently initiated collaborative activities in the area of drug discovery against diseases caused by trypanosomes and Leishmania. This is predicted to generate hits that will be candidates for further development. After resynthesis of the selected hits, a variety of assays will be performed to characterize the mode of action of active compounds, testing a panel of trypanosomal enzymes from specific metabolic pathways and human counterparts. This analysis will also include studies on intracellular forms of the parasite and, when pertinent, the participation of the host cell in drug mode of action will be assessed. If valuable compounds were identified as suitable for development, the chemical tractability of chemical series would be assessed by an exploratory chemistry effort and pharmacological profiling of ADMET liabilities.

The CNAG seeks a talented young student with a strong background in bioinformatics for the Structural Genomics Team working on comparative docking for target identification in Tuberculosis. This post is funded by a Plan Nacional of the MINECO. The successful candidate will report to the Genome Biology Group Leader.

Responsibilities:

- Development and implementation of a comparative docking software
- Describe the genome-wide maps of ligand-target interaction in Tuberculosis

Requirements:

- Bachelors degree in Bioinformatics of a related field, Computer Science would be a plus.
- Demonstrated experience in Bioinformatics analysis for comparative docking.
- Master in Bioinformatics would be a plus.
- Average qualification >2.0 (Spanish System).

PhD - Generation of new viral variants

A PhD position is available to work on a project aimed at studying the processes by which new viral variants are generated. This is a long-standing goal in the research areas of virology and evolution, as knowledge on this topic is central to understand the emergence of new viral diseases. The project combines molecular biology techniques and bioinformatic approaches for the analysis of the role of host adaptation, geographic barriers and other ecological factors in the emergence of new viral variants using a plant virus as a model organism. The information gathered will be used to build a predictive model for virus emergence. The successful candidate will receive a multidisciplinary training, from molecular biology  techniques to informatics modelling methods, performing his/her work in a group with a  large experience in the study of plant virus evolution.

Contract conditions will be equivalent to those of the Spanish “Formación de Personal Investigador (FPI)” Programme.

PostDoc - Metabolic profiling of ageing

Metabolic profiling of ageing. The project will imply the use of metabolomics in the model organism Caenorhabditis elegans to understand the ageing process.

A position is available for highly motivated scientists with a strong background in molecular biology and genetics. While previous experience in bioinformatics and data analysis is not necessary, this would certainly be a plus. A very good track record and at least one publication in a high profile journal are required. The position is financially supported by the European Research Council for a period of 2 years.

The laboratory is housed in the Andalusian Centre for Developmental Biology, within the University Pablo de Olavide in Seville, offering an excellent scientific environment.

The Centre for Genomic Regulation (http://www.crg.eu), located at the Parc de Recerca Biomèdica de Barcelona (http://www.prbb.org), is a leading Institute in Genomics Research in Barcelona. The CRG includes 5 research programmes: Gene Regulation, Stem Cells & Cancer, Cell & Development Biology, Systems Biology, Genes & Disease, and Bioinformatics & Genomics, and has a partnership with the EMBL through the Systems Biology Programme. The Centre for Genomic Regulation has entered a partnership with the European Bioinformatics Institute (http://www.ebi.ac.uk) to explore and develop joint services based around human sequences and genotypes, in particular those associated with phenotype information. The CRG-EBI operation is expected to grow within the next few years to host a Group of developers, curators and annotators distributed in three teams in charge, respectively, of Data, Infrastructure and Analysis.

The CRG is looking for a Team Leader. The Team Leader will lead the Data Team, fundamental for the development of the human phenotype project in Barcelona. He or she will work under the supervision of the Director of the CRG Group and in close collaboration with the rest of the teams at the CRG and the EBI. He or she will initially manage a Data Team of 2-3 annotators/curators/developers and help setting up the Infrastructure and Analysis Teams. The Team leader will be required to oversee the development of standard procedures, documentation, publications, data models (including models for phenotype data) and other aspects of the project. The ideal candidate should have a PhD in molecular biology, genetics, bioinformatics or related field and a minimum of five years of relevant postdoctoral experience. Additionally, the candidate should have proven experience in database management and genome analysis, with emphasis on variation and/or phenotypes. Proficiency in Perl and relational databases (e.g. MySQL and Oracle) is expected. The post holder will be expected to be comfortable working in a UNIX environment and with very large databases. The candidate must have experience in managing developers and strong communication skills.

You'll be programming in Scala, using AWS for everything, applying weighted transducers and category theoretic stuff to build systems for indexing, querying and processing massive Next Generation Sequencing data, and working on the integration of pathways and transcriptional network data into bio4j.

Requirements:

We're looking for a CS/Math/IT graduate, for an EU project funded 3-year postion, with the posibility of doing a PhD. You should have less than 4 years (full-time equivalent) of research experience, not have lived in Spain for more than 12 months within the last 3 years, and you should not have a PhD; those are essential requirements.
