PhD - Illuminations Optics - Hamiltonian optics in phase space

Description

In nonimaging optics we study light transfer from a source to a target, to control or optimize photometric quantities like illuminous intensity or illuminance at the target. A well-known simulation method for this is the Monte Carlo ray tracing method. In this method, the propagation of randomly selected rays through an optical system, containing e.g. collimators and/or lenses, is computed. The propagation of a ray can be represented in a two- or four-dimensional phase space and can be interpreted as the flow of a Hamiltionian system. Thus, the map which transforms a source distribution to a target distribution is symplectic.
It is the goal of this project to apply this phase space analysis to optical systems in order to:
Have a better understanding of mixing of light and improve optical systems that mix light. In lighting applications several LEDs are used and in many cases these LEDs have different colors. It is necessary to mix the light of these LEDs to get a good uniform light pattern. Using phase space analysis it is possible to come up with new designs that result in improved mixing properties compared to designs we already know. This approach exploits tools developed in non-linear dynamics.
Create the optical systems that belong to optical mappings. Using optimal transport theory, we can create optical maps. Based on these optical maps we need to create optical systems that are the physical realisation. Phase space analysis and Hamiltonian descriptions can help us in reaching this goal.
Create new optical elements with an improved look and feel. Phase space analysis allows us to understand better how light is transported in an optical system. Based on this knowledge we can create new optical elements that have an improved look and feel and are potentially smaller.
This PhD research will be executed in close cooperation with the world leader in lighting: Philips Lighting. The project is embedded in a cluster of projects related to illumination optics and the candidate is expected to work closely with the other PhD students and to be present several days a week at Philips Lighting. This will allow the candidate to have a strong interaction with the engineers that will use the tools after the project has been finished.
As a PhD student your tasks are the following:
-Perform scientific research in the described domain;
-Present results at international conferences;
-Publish results in scientific journals;
-Participate in activities of the group and the department;
-Assist SC-staff in teaching undergraduate and graduate courses (at most 20%of the time).

Requirements

We are looking for talented, enthusiatic PhD candidates who meet the following requirements:
-An MSc in (applied) mathematics, physics or a related discipline with a strong background in computational physics;
-Experience with Matlab and preferably C or C++;

TITLE: A Domain Specific Language (DSL) for solving Convection-Diffusion-Reaction (CDR) equations.
The Parallel Programming Models group from the Computer Science Department at the Barcelona Supercomputing Center is offering a PhD grant in the context of the Severo Ochoa project. The goal of the project is to develop a framework for Domain Specific Languages that leverages the power of HPC Systems. We are looking for a motivated and talented PhD student with background/interest in functional programming languages, domain specific languages (DSLs), parallel programming models and computer architecture.
The position requires knowledge of Haskell or Scala and C++ languages.
We will value previous experience in the development of DSLs, programming models and/or experience with parallel and distributed programming in general. Knowledge of OmpSs, MPI or CUDA/OpenCL (or other parallel languages) will be valued.

Life Sciences
TITLE: Development of new methodology for high-throughput structural annotation of pathological mutations involved in protein interactions, with application to personalized medicine. 
There is an exponentially increasing amount of SNPs and pathological mutation data obtained from genomics studies that will be used for diagnostic purposes in a personalized medicine context. However, we need to understand them at molecular level to be able to predict the effect of new mutations (not annotated in databases) or to be used for new therapeutics.
Many of these mutations are involved in protein interactions that are annotated in databases, but few of them are characterized at structural level. In order to dramatically expand the number of mutations that can be structurally mapped into protein-protein interactions, we will build models and identify potential protein interfaces by computational docking at high-throughput scale (interactomics). In collaboration with the Computer Sciences Department, we will develop novel methodologies that allow a fast access to the protein interaction repositories and computational docking algorithms that can run in multiple computational platforms. The implementation of this technology will have immediate impact in the clinical use for diagnostic purposes and future genomic-based treatment decisions.

Earth Sciences
-TITLE: Air Quality and Climate/Meteorology Feedbacks: Aerosol interaction on atmospheric processes at global scale.
The Earth Sciences Department at the Barcelona Supercomputing Center is offering a PhD grant in the context of the Severo Ochoa project. The goal of the project is to study the aerosol feedbacks on atmospheric processes with a high-resolution global model. During the project, a high-resolution configuration of a global model developed at the center will be deployed with the collaboration of the Computer Sciences Department. The candidate will implement the aerosols feedbacks on meteorology and chemistry and will quantify the impact of the aerosol feedbacks of the most global relevant aerosols on meteorology and air quality.
The results will provide new insights on the role of such processes and it characterization with a high-resolution modeling system. We are looking for a motivated and talented PhD student with a strong background in physics, chemistry and atmospheric modelling. A degree on physics or meteorology is strongly recommended. The position requires the knowledge of Fortran and C languages and wide experience with NetCDF format files, post-processing tools as NCO, CDO, and analysis tools as R, GDL, Matlab.

Computer Applications in Sciences and Engineering
- TITLE:Integrating cardiac biomechanical simulations with medical images.
The CASE department develops Alya, an HPC-based simulation platform, capable of running efficiently in thousands of processors. Biomechanics is among the most active application lines of Alya, particularly, those related to the cardiovascular system. This code is the core simulation tool of our cardiac compuational model Alya Red CCM, where the heart is modelled at organ level, coupling electrical activation, muscular action and blood flow.
This FPI project aims to integrate medical image and simulation in a seamless pipeline, creating a unique tool.
The position requires very good programming skills (C and/or modern Fortran, parallel programming...), computational mechanics knowledge (numerical methods, computational geometry...) and a extreme curiosity and eagerness to work in a highly multidisciplinary
project.

PhD - Algorithms for processing genomic data

Description

The CNAG started operating in March 2010 and is aimed to carry out large-scale DNA sequence analysis projects in human and other species in collaboration with researchers in Catalonia, Spain and internationally. The CNAG operates 13 second generations DNA sequencers and has a dedicated 13 Tflop compute cluster with a 2 petabyte disk storage array, becoming one of the major Genome Sequencing Centers in Europe. The Ph.D. will take place within the Algorithm Development team, whose mission is to design and deploy practical methods to process the hundreds of gigabases of DNA sequencing data produced daily by the Center. A recent publication that illustrates some of the activities of the group is: Marco-Sola S, Sammeth M, Guigó R and Ribeca P. The GEM mapper: fast, accurate and versatile alignment by filtration. Nat. Your main responsibilities will be focused to establish, under the supervision of Dr. Ribeca, a research line focused on the development of high-performance algorithms for the processing of genomic data, with particular emphasis on their implementation and deployment on FPGA-based hardware architectures.

Requirements

- Solid theoretical background in computer science, with particular emphasis on algorithmics (data structures, programming languages, theory of parsing and formal languages), string manipulation algorithms (indexing, compression, pattern matching, searches) and program optimization. Detailed knowledge of FPGA hardware architectures, and previous experience with FPGA programming, will be considered a plus.
- Previous practical programming experience in medium-scale software projects (~10 Klines of code). Mastery of the C/C++ programming languages, with particular reference to advanced programming techniques, is required. Some proficiency in the Java programming language will be considered a plus.
- Previous exposure to biology and bioinformatics (in particular, theoretical and practical knowledge of sequence alignment tools).
- In general, enthusiasm, rigor and motivation along with scientific curiosity and good team spirit will be appreciated. The candidate should also show a marked propensity to find original solutions to problems and to “think big”.

One of the core tasks of the Earth Observation unit is the processing of high resolution
images taken from aeroplane photos. During the past few years, a generic chain has
been developed in previous years to process different types of data: data originating
from pushbroom hyperspectral scanners, whiskbroom scanners, photogrammetric
digital cameras, video cameras,.... and this chain is continually being expanded and
improved.
The aim of the role is to manage and control the processing chain in its entirety,
including atmospheric and geometric corrections. You will implement new algorithms,
carry out tests and process data from airborne campaigns. These tasks require a
thorough knowledge and passion for image processing from both a physical and ICTrelated
perspective.
Also, the data from the Airborne Prism Experiment (APEX) of the European Space
Agency (ESA) should also be processed via this chain. You will take a full and active
part in the APEX project and will be the processing expert for the APEX processing
centre at VITO.
For this you will have frequent contact with our scientific partners. You will form the link
between the processing environment and the researcher who develop applications
based on the processed data.

Requirements

You have a Masters degree or are a Doctor in a science or engineering discipline.
Skilled programming in C++ is a prerequisite. Experience of Java is an advantage.
You are a team player and possess outstanding flexibility and customer focus.
You are fluent in two languages (Dutch and English) and have good knowledge of
French.

PostDoc - Scientific Computing

The postdoc position is part of the project nanoCOPS (Nanoelectronic Coupled Problems Solutions) funded by the European Commission within FP7. The tasks consist in numerical simulation of coupled problems for modelling electronic building blocks (like circuits). Thus the work is in the field of scientific computing, where mathematical modelling and methods are applied in electronic engineering. The implementation of algorithms in an industrial simulation environment represents a crucial part of the work (approx. 30% of the workload).

A position of a postdoctoral research fellow is available at the Chair of Applied Mathematics and Numerical Analysis within the University of Wuppertal, Germany, starting on November 1, 2013, or later, for a period of three years. Salary is E 13 TV-L (German system).

Duties and responsibilities: This position is part of the project nanoCOPS (Nanoelectronic Coupled Problems Solutions) funded by the European Commission. The tasks consist in numerical simulation of coupled problems for modelling electronic building blocks (like circuits). Here couplings between electromagnetic fields, electronic circuits and heat should be properly simulated. Hence knowledge is required on numerical methods for partial differential equations. A focus is on techniques for uncertainty quantification. This work will be done in cooperation with the University of Greifswald, Germany. The implementation of algorithms in an industrial simulation environment represents a crucial part of the work (approx. 30% of the workload). The research fellow will be located at our partner University of Greifswald, Germany, for the most time of the project. During implementation, secondments to our industrial partner in Leuven, Belgium, are envisaged.

Requirements

Scientific and personal requirements: completed graduate degree, PhD in Mathematics or Computer Science, good programming skills, good knowledge on numerical analysis and simulation, basic knowledge on electric circuits, willingness to teamwork, good skills in English language.

PhD & PostDoc - Geohydromodelling

1 Postdoctoral Scientist and 2 PhD positions, which are available within research projects and to be filled by 1.10.2013 or later.
The research area of the working group Geohydromodelling is modelling and numerical simulation of flow and reactive transport processes in single and multi-phase systems in the subsurface as well as simulation of geothermal heat flow and geomechanical effects. Application areas are e.g. contaminated ground water sites, subsurface storage of greenhouse gases, geothermal energy and storage of renewable energy in geologic reservoirs. For this, the required numerical codes are developed and applied in real case studies. The working group participates in national research programs, funded by the German Research Foundation or the Federal Ministry of Education and Research, but is also involved in projects with industry.

The positions are part of the research project ANGUS+, investigating the subsurface storage possibilities for renewable energy in the form of hydrogen, methane, compressed air or heat in geologic reservoirs. Aim is the development and application of the corresponding scientific simulation software. The main focus of research will be the development, verification and application of the software for simulating the non-isothermal multi-phase flow and reactive multi-component transport processes. Using scenario simulations, the requirements for geologic storage, the effects of the individual storage options as well as mutual influences are investigated.

Requirements

You have a university degree in geosciences, physics, geophysics, mathematics or engineering sciences. In case of the Postdoc position, you have obtained a Ph.D. in one of these fields. You are interested in working on geoscientific questions and have a good knowledge of mathematics and informatics. You have ideally experience in developing and applying scientific software. Knowledge on flow- and reactive transport processes as well as on the C/C++ programming language are beneficial for all positions.

Se buscan candidatos para beca/contrato FPI con el fin de desarrollar tesis doctoral bajo el proyecto: BFU2012-33448 Neurobiología de la toma de decisiones y aprendizaje en grupos de animales. En particular, se solicitan Físicos/Matemáticos/Ingenieros con interés en problemas fundamentales del comportamiento animal y humano. El candidato ideal desarrollaría nuevas teorías de comportamiento colectivo o toma de decisiones en grupo y las comprobaría experimentalmente en peces o humanos. El candidato debe tener una base teórica muy sólida, así como un interés en demostrar empíricamente estas teorías. Otro perfil de candidato es el de un Biólogo con experiencia en genética, epigenética, comportamiento interesado en un acercamiento cuantitativo al comportamiento animal. Otro perfil posible es el de un Matemático o Ingeniero Informático interesado en el desarrollo de nuevas técnicas de seguimiento animal/humano o de técnicas automáticas de clasificación de comportamientos. El laboratorio está formado por Físicos, Matemáticos y Biólogos y el candidato estaría interesado en un ambiente multidisciplinar.

PhD - Desarrollo de células solares

Existe la oportunidad de una beca financiada por el Ministerio de Economía y Competitividad para colaborar en el desarrollo del Proyecto PROMESA (Aplicación de Estructuras Cuánticas y otros Nuevos Conceptos a la Mejora de la Eficiencia de las Células Solares) (CODIGO ENE2012-37804-C02-01). El candidato se incorporaría al Grupo de Estudios Fundamentales del Instituto de Energía solar de la Universidad Politécnica de Madrid para realizar los trabajos de su Tesis Doctoral. El marco general de los mismos sería el del desarrollo de "células solares de banda intermedia (intermediate band solar cells) que el grupo inventó hace algunos años. Uno de los métodos propuestos para fabricar este tipo de células solares pasa por la utilización de puntos cuánticos. El candidato contribuirá a la fabricación de algunos de estos dispositivos y a su caracterización desarrollando para ello algunas técnicas experimentales nuevas basadas, por ejemplo, en el conteo de los fotones emitidos por la célula y/o la medida de de su espectro de absorción en el infrarrojo a baja temperatura. La duración de la beca-contrato es de cuatro años.
 
Requisitos
 
Se requiere del candidato un buen expediente académico (superior a 2) desarrollado en alguna o varias de las siguientes disciplinas : física de semiconductores y dispositivos electrónicos, instrumentación electrónica, matemáticas, física cuántica, física de materiales, ingeniería industrial, ingeniería de telecomunicaciones. Se valorará un buen conocimiento del inglés escrito. La obtención del titulo deberá ser reciente. Requisitos
 
• Preferiblemente doctorado en áreas relacionadas (procesamiento de la visión / imagen de la computadora). También se considera un grado de maestría.
• 3 años de experiencia relevante en la visión de procesamiento / Imagen equipo
• Habilidades de Procesamiento de Imágenes: (color) de segmentación de imágenes, extracción de contorno, detección de características y clasificación.
• Habilidades de visión artificial: geometría multivisión, modelo modelo de forma activa / aspecto activo y el aprendizaje automático.
• Fuerte C + + habilidades de desarrollo de software y el conocimiento de un lenguaje de programación (preferiblemente python o ruby), en un entorno Linux.
• Multithreading
• Formación matemática Strong
• Conocimiento de git, cmake, Jenkins, opencv, itk e impulsar sería un plus.
• Deseable experiencia en las técnicas de reconstrucción 3D
• Capacidad para priorizar y completar las tareas, cumplimiento de los plazos.
• Está dispuesto a ser parte de una empresa de rápido crecimiento líder.
• Por lo menos dos de estos idiomas: Español, Inglés o Francés.

PostDoc - Planetology

The group of theoretical meteorology of the University of Hamburg, Germany (http://www.mi.uni-hamburg.de/Theoretische.6.0.html) is welcoming applications in the FP7 Marie Curie postdoctoral fellowship schemes: Intra European Fellowship - IEF for researchers with mobility in Europe and International Incoming Fellowsip - IIF for researchers from outside Europe coming in our Institution. Both are for a period of 12-24 months. Our group is expanding a new research line in planetology. We are developing models of circulation of planetary atmosphere with various applications from Mars to exoplanets (giant and Earth-like). We welcome applicants with a background in geoscience as well as in Astrophysics/Planetary science. Building on our expertise in geophysical sciences, other examples of topics are Extreme Events at different spatial and temporal scales or Thermodynamics of the Asian Monsoonal Circulation.

Requirements

A Doctoral degree in physics, applied mathematics, astronomy, or Earth sciences, and research experience in the field of planetary atmospheres are required.

PostDoc - Satellite climatology

Description

MeteoSwiss, the Swiss Federal Office of Meteorology and Climatology, is by Federal mandate the national provider of weather and climate services in Switzerland. It provides services to the public, research and to private and commercial users. The Climate Division performs statistical analyses of climatological observations and model data. Within the framework of the international project Climate Monitoring Satellite Application Facility (CM SAF) of EUMETSAT, MeteoSwiss currently has a vacancy for a Postdoctoral Research Fellow in Satellite Climatology. The focus of CM SAF is on delivering homogeneous time series of essential climate variables such as radiation fluxes, cloud properties and surface states. The successful candidate will develop a 30 year long climatological cloud mask and land surface temperature dataset from Meteosat satellite data over the Alps. The post will be embedded within the international EUMETSAT CM SAF project, which is lead-managed by the German National Meteorological Service (DWD). He or she will also prepare reports and publications for scientific journals and give presentations at national and international symposia.

Requirements

We are looking for a person who has a PhD in either meteorology, climatology or physics. Ideally, the candidate has proven experience in handling satellite and radiation data, is proficient in statistics, and familiar with Unix, complex data sets and programming in several languages (e.g. Fortran and R). The applicant should enjoy applying physics-related knowledge and findings to quantitative concepts and experimental products. The successful candidate will be expected to possess linguistic and editorial skills, for which good verbal and written communication abilities in English and German and, ideally, one of the other Swiss national languages are a prerequisite.
